I think the changes to some of the races is very cool, ents and elves getting nature and or water skill bonus adds more depth and lore to race choice.
I had a few ideas for the others. Some of these are from other Roguelikes some are from pathfinder.
Yeek:
Hengband has a really frail race called a Shadow Fairy, they Never Aggravate and can wear aggravating items with no penalty. I think this would be perfect for Yeeks and would let all of us use some of those cool aggravating artifacts (This is my favorite so far).
Dwarves:
Bonus to earth, detect treasure.
Kobold:
Bonus to earth, Poisonous blood- chance when hit to poison foe.
Gnome:
Bonus to devices, automatically id devices (Rods,Staffs,wands)
Hobbit:
Nature bonus, + luck bonus, Create food, autoid mushrooms
Dunadan:
Sustain all stats, Auto *ID* artifacts
Half Trolls:
Large bonus to AC, or much faster regeneration
Goblin:
Eat anything- (from pathfinder) Exactly as it sounds they can eat anything and get nourishment from it with no adverse effects (mushrooms etc)
Half-Orc:
Dirty fighting-chance of blinding or cutting opponent making them bleed on attacks

I like some of your ideas. But also I think the most important there - not just precise following Tolkien lore, but have a good game balance.
So the right approach to make any changes in current races/skills - to make it more balanced, not only follow lore... We need to understand which races is less used by players and which is most popular and why so. Less popular races could be buffed - for example I didn't see much Half-Orc characters there http://www.tomenet.eu/scores.php .. Maybe make half-orcs a bit more powerful.
Each class has to have several alternavites for races. There hasn't be the best race for certain class. Its gold of balancing - to make everything equal. More builds - more fun.
